Well, all these 32bit 68020 modules are blinking faster than the corresponding 16bit 68000 modules. I've now tried to change these timer interrupt values for the 32bit modules, but it doesn't work - increasing or decreasing this value results in either a fixed (i.e. non-blinking) single board LED, or even none of both LEDs is displayed at all.
These timer interrupt values seems to be quite critical, and without exactly knowing what these values mean, it's impossible to set them to 'correct' values (and I don't have any test-hardware to find out the true values).

So I'm happy that I could get those 16bit modules working now (by using the values of the 32bit versions), which was rather luck, but slowing down the blinkrate of the 32bit modules is impossible with my limited possibilities.
